This is a tough one because she obviously has a learned, deep-seated fear of crates. Forcing her into one will only make the problem worse. You can try desensitizing her by feeding her in the open crate, playing with toys in it, and seeding it with treats, but this all takes time. If she is truly distressed, then a gentle sedative from the vet is going to be the most humane option.
Scents can also help calm a dog's anxiety, and DAP is a popular option. It is a synthetic chemical that is based on a hormone produced by lactating female dogs that help keep her puppies calm and increase their bond with her. While scientific studies have shown that DAP does work with puppies, it isn't as clear if it works with anxious adult dogs. Even so, there is the possibility that it can help, and it can be one of several tools used to help an anxious dog. It comes as a plug-in diffuser with vials that last about 30 days, and humans aren't able to smell it.
In the last 6 months I would say she has “calmed down”, but we feel it’s due to her getting more used to us and her new home (she was a stray and had a couple foster homes before we got her). She still has lots of energy when we go for walks and to the park. She likes to be in the backyard (even in the evenings) and goes for a walk just fine (in the mornings only). It seems to be she only likes going for walks in the morning, and we used to go 3 times a day (morning, afternoon and evening). The only thing I can think of that would have frightened her on a walk is a few times storms have rolled in (usually a thunderstorm). When there is a thunderstorm she gets anxious, paces, pants and usually hides in the bathroom where she seems to calm down after a while. She loves the dog park and plays well with all the dogs she comes into contact with, and LOVES people. We’re really good about keeping her schedule the same, eats at the same times everyday, walks at the same time ect. We live in a new neighbourhood so there are trucks (all kinds) driving around all day. That would be the only noises I could think of.

While sweet marjoram has been used to help with stress relief in pets. Watch out for allergic reactions in pets and discuss this kind of remedy with your veterinarian to get recommendations for the best kind of products to use. Essential oils can be easily found and used for your pet. Even if they don’t benefit as much from their use, you can use still use them for your own.
After reading some of the articles and forums out there, I see that she is likely suffering from some kind of cognitive deficiency resulting from the loss/depletion of her senses and the early signs of kidney failure. As much as it pains me to say this, I realize that she may be suffering a great deal. I hate that she has to be drugged up on valium to have a decent quality of life. It breaks my heart. She is the sweetest dog I have ever had/encountered and I hate to see her going through this. We may be facing a tough decision in the next few days.
Certain breeds, such as Doberman Pinschers, German Shepherds, Border Collies, Labrador Retrievers and Golden Retrievers, have reputations as being easier to train than others, such as some hounds and sled dogs. Teach him to come when called. Come Jasper! Good boy! Teaching him to come is the command to be mastered first and foremost. And since he'll be coming to you, your alpha status will be reinforced. Get on his level and tell him to come using his name. When he does, make a big deal using positive reinforcement. Then try it when he's busy with something interesting. You'll really see the benefits of perfecting this command early as he gets older.

If you are not able to stay at home with your puppy, you should make every effort to return home to take your puppy out to the bathroom every few hours or hire a dog walker who can do this for you. When you are not home, you should crate your puppy to prevent accidents throughout the house. As a general rule, any dog will be reluctant to relieve itself in the area where it sleeps, but this should not be used as an excuse to make your puppy hold it. The bladder of an 8-week old puppy is large enough to “hold it” for only three hours at a time.
